A joke religion should be:

1) A funny joke.

2) Genuinely a religion despite being a joke.

Pastafarianism fails on both counts.

I won't adress the first point because humor is subjective. As for the second point, the utter absurdity of pastafarianism is the whole point. You take something that is outright silly, claim it as religion and therefore deserves to be treated as such, and you spotlight the absurdity of 'real' religions whose claims differ from those of the Pastafarians only in minor details. Same goes for the IPU.

Discordianism is a good example of a proper joke religion. It is funny (as well as absurd), but it is also a real religion in having some serious philosophical underpinning besides "my parents' religion sucks" or some such.

Joke religions can be "dark side", too. For example anything invented by Aleister Crowley.

The problem which is seen unfortunately with the "Church of the SubGenius," is that you reach a critical mass in which a too many forget it is a joke and take it seriously or, in a way worse, think having a joke is serious.

Sort of like those who go to Ren-Faieyer(q)s to try to speak Elizabethan English and prance about in costume rather than simply get drunk on ale try to get laid--baring that--get more drunk.

And the point was far more than a fancy name for an idea. The point is the applicability of natural selection, punctuated equalibrium, and all the rest to the way behaviors and ideas diversify, spread, and survive.
