Interesting. He wasn't rotting in jail or anything, he had been granted clemency but not a pardon by Bush.

Is it a signal to Manafort, Cohen et al to stay loyal and he will use his pardon power to protect them if needed?

Hell, he was probably told (accurately) that the typical reaction would be puzzlement rather than outrage.
